O nome desta freguesia provém dos recifes e outras rochas calhetas ou calhaus que sobressaem na sua orla marítima. Gaspar Frutuoso descreveu-a assim: De Rabo de Peixe a um terço de légua, estão umas calhetas em umas pontas e arrecifes de pedra, em que toma muito peixe de tarrafa e se fazem boas pescarias. Os dados exatos do seu povoamento não se sabem, no entanto, acreditam-se que remontam ao século XV. Foi elevado à freguesia em 1924. A igreja paroquial desta freguesia dedicada a Nossa Senhora da Boa Viagem, adquiriu a sua actual feição em 1830, quando a igreja primitiva se tornou demasiado exígua. Calhetas festejam a sua padroeira no quarto domingo de Setembro.Outro edifício de interesse na freguesia é o mosteiro de Nossa Senhora das Mercês. Esta construção, do século XX, alberga em clausura irmãs Clarissas que se dedicam à contemplação e aos trabalhos piedosos. De acordo com um apontamento de Carreiro da Costa o chá teria começado em São Miguel com a vinda por volta de 1820 de algumas sementes trazidas do Brasil por Jacinto Leite que as utilizavam numa propriedade sua, nas Calhetas.
